    When you upgraded JACK significantly, you must recompile ardour
    to work with it.  But you still get the following problem when
    both are up to date and ardour is built against the proper version
    of jack:

    Try the set of commands that Jan posted earlier:
       killall -9 jackd
       rm -rf /tmp/jack*
    
    Then restart jackd.  I assume you are using sudo for both?
    Also, make very sure that when you installed the new version of
    jack (headers and libraries) that they overwrote the old ones...
    make sure there are only one copy of them on your system (/usr/local/include/jack
    or /usr/include/jack --- /usr/local/lib/libjack* or /usr/lib/libjack*).
